The XlinkX/PD Filter node separates spectra with potential crosslinks from spectra without crosslinked peptides. It uses the assignment from the XlinkX/PD Detect node that detects if the spectrum contains the characteristic pattern of crosslinked peptides. Depending on the setting of the selected parameter, only spectra with potential crosslinks pass the filter, or only peptides without crosslink pass the filter. The XlinkX/PD Filter node parameter is described in the following table.

In the workflow, spectra with potential crosslinks are passed to the XlinkX/PD Search node and the rest of the spectrum are passed to a standard proteomics search algorithm such as Sequestâ„¢ HT, where peptides are identified in the ETD (EThcD) and CID (HCD) spectra.
