Mass spectrometry applications, such as the Xcalibur data system, can control other devices in addition to the MS. If the data system can control the autosampler as part of your LC/MS system, it selects the autosampler as the default start (trigger) instrument for a sequence run.

IMPORTANT

If the software instrument configuration does not include an autosampler, the data system selects the MS as the start instrument, which means you must change the start instrument to the appropriate instrument as part of the Xcalibur sequence setup.

For example, for a TSQ Series II MS with a PaperSpray ion source, the Xcalibur data system selects the MS as the start instrument. To run the sequence, you must make sure that no instrument is selected as the start instrument.

Procedure

  1. Open the Xcalibur data system, and then select View > Sequence Setup View to open the Sequence Setup window.
  2. Open the sequence that you want to run as follows:
  3. Select the Open button and browse to the appropriate folder.
  4. Select the sequence (.sld) file and select Open.
  5. Select Actions > Run Sequence or Actions > Run This Sample to open the Run Sequence dialog box as shown in the following figure.
  6. The check mark in the Start Instrument column indicates the default start instrument for the sequence run.
  7. In the figure below, the TSQ Quantis MS is incorrectly set as the start instrument, possibly because the data system does not control the external autosampler, the autosampler has not been added to the instrument configuration, or the PaperSpray ion source is installed.

  10. Select Change Instruments to open the Change Instruments In Use dialog box.
  11. In the Start Instrument column, select the check box for the start instrument.
  12. If the MS is selected as the start instrument, clear its check box.
  13. If the system includes an autosampler that the data system controls, select it as the start instrument.
  14. Select OK.
  15. NOTE

    If you do not submit the sequence to the acquisition queue, the data system does not store any changes you make in the Change Instruments in Use dialog box.

  16. In the Run Sequence dialog box, complete the remaining selections.
  17. Select OK.
