If all your searches using the Mascot search engine fail, follow these instructions to locate the problem.

Procedure

  1. Verify that the Mascot server is running and accessible from the computer that is running the Proteome Discoverer application.
  2. For details, see Connect to the Mascot server.
  3. To verify that the Mascot server is operating properly, submit a simple search from the Mascot web interface, and then do one of the following:
  4. If the search from the Mascot web interface is successful, continue to the next step.
  5. If the search fails, contact your system administrator. There might be a problem with the Mascot server itself.
  6. If your Mascot server is operating properly and you can access it from the Proteome Discoverer application, perform a simple search using the Mascot node, and then do one of the following as applicable:
  7. If simple searching fails, there might be a general problem in the interaction between the Proteome Discoverer application and the Mascot server. In this case, file a bug report.
  8. If you can perform simple Mascot searches, investigate your failing searches more closely by considering these questions:
  9. - Does the search finish successfully on the Mascot server according to the Mascot search log?
  10. - Do the process messages that are sent to the job queue during the search indicate the problem?
  11. If these suggestions still do not resolve the search problem, file a bug report.
