You can export protein identification and quantification results into an mzTab-format file. The mzTab data format, for reporting proteomics and metabolomics results, describes the results of identification and quantification processes for proteins, peptides, and small molecules from mass spectrometry.

The Proteome Discoverer application always exports data as a summary report. It exports a quantification report when the result file contains grouped protein abundances. Otherwise, it exports an identification report without any quantification data.

The application exports metadata and the data on the Proteins page and PSMs page of the result file. When it exports a quantification report, it also exports the data on the Peptides page.

The Proteins page lists all master proteins that pass the current display filters. You can temporarily deactivate a filter on selected result pages, but the deactivated filter has no effect on the mzTab export.

The PSMs page in the mzTab file lists all the PSMs that pass the current display filters. When multiple master proteins identify a PSM, the PSMs page lists it multiple times, once per master protein.

Procedure

  1. Select File > Export > To mzTab.
  2. The Export to mzTab dialog box opens.

  4. In the Destination Folder box, enter the path and name of the file where you want to save the exported spectra; or locate the file, select it, and select Save in the Save As dialog box.
  5. Select Export, and then select OK when the export is finished.
  6. The application exports the data to a file with an .mzTab suffix.
