You can export protein identification results into a mzIdentML (MZID) file for archiving and sharing proteomics information. Use this format to upload to a Proteomics Identifications (PRIDE) database (https://www.ebi.ac.uk/pride/archive).
Procedure
- Select File > Export > To MzIdentML.
- The Export to MzIdentML dialog box opens.
- In the Destination Folder box, enter the path and name of the file.
- Select Save in the Save As dialog box.
- To export only certain proteins, do the following:
- On the Proteins page of the result file, select the checkbox to the left of each protein that you want to export. For information, see Check items on the pages of a result file.
- In the Export to MzIdentML dialog box, select the Checked Proteins Only checkbox.
- If you do not select the Checked Proteins Only checkbox, the application exports all proteins.
- Select Export, and then select OK when the export is finished.
- The application exports the data to a file with an .mzid suffix.

- To close the dialog box without exporting any results, select Close.
When you export data to a MZID file, the application recognizes only the Proteins filter. It ignores other filters, such as PSMs or Peptide Groups. For example, in the following figure, it applies only the Proteins filter during the export, even though the Peptide Groups, PSMs, and MS/MS Spectrum Info filters are also selected.
