You can export the protein groups in the results of searches performed by all supported search engines in an XML file in ProtXML format. ProtXML is a data format for storing and exchanging protein identifications. The exported data includes the reporter ion quantitation ratios or precursor ion quantitation ratios if they are available.

You can export data only if the result file contains protein groups and peptide groups.

Procedure

  1. Open your search results in the result file. See Organizing results.
  2. Select File > Export > To ProtXML.
  3. The Export to ProtXML dialog box opens.

  5. In the Destination Folder box, enter the path and name of the file where you want to save the exported spectra; or locate the file, select it, and select Save in the Save As dialog box.
  6. To export only certain protein groups, do the following:
  7. On the Protein Groups page of the result file, select the checkbox to the left of each protein group that you want to export. For information, see Check items on the pages of a result file.
  8. In the Export to ProtXML dialog box, select the Checked Protein Groups Only checkbox.
  9. If you do not select the Checked Protein Groups Only checkbox, the application exports all protein groups.
  10. Select Export, or to cancel this operation and any changes you made, select Close.
