You can generate a result file and export all of its pages to separate tab-separated text files.

Procedure

  1. Create or open a study and an analysis:
  2. To create or open an existing study, see Create a study or Open an existing study.
  3. To create or open an existing analysis, see Create an analysis or Opening an existing analysis.
  4. (Optional) In the Workflow Editor, create a processing workflow. For information, see Create a workflow.
  5. In the Workflow Editor, create a consensus workflow that includes the following nodes: (See Create a workflow.)
  6. MSF Files node
  7. PSM Grouper node (Not required if exporting PSMs only)
  8. Drag the Result Exporter node to the Post-Processing Nodes pane.

  12. Connect the nodes in the Workflow Tree pane.
  13. Set the parameters for each node. Use the File Name parameter of the Result Exporter node to specify the name of the file to export the pages to. You can also use the File Name Suffix parameter to specify a suffix to append to the file name. You might want to use a suffix when you use multiple export nodes in a workflow, for example, to export HCD and ETD spectra.

  15. (Optional) Save the workflow:
  16. In the Name box above the Workflow Tree pane, enter a name for the processing workflow.
  17. (Optional) In the Description box, enter a brief description of the processing workflow.
  18. In the Workflow Editor, select Save or Save Common.
  19. In the Save Workflow dialog box, do the following:
    - Locate the file to save the template in, or enter a new name for the file.
    - In the Save As Type list, select Consensus Workflow File (*.pdConsensusWF).
    - Select Save.
  20. The application saves the workflow in the file_name.pdConsensusWF file.
  21. Save the analysis.

  23. Save the study.

  25. Select Run in the upper right corner of the Analysis window.
  26. The job queue appears, which you can use to check the status of your search as the search progresses. For information about the job queue, see Job queue.

The Proteome Discoverer application creates the following .txt files in the same directory as the input file:

  • filename_ProteinGroup.txt: Displays the data in the Protein Groups page in text format. To generate this file, you must include all the nodes shown in the basic consensus workflow: the MSF Files node, the PSM Grouper node, the Peptide Validator node, the Protein and Peptide Filter node, the Protein Scorer node, and the Protein Grouping node.
  • filename_PeptideGroup.txt: Displays the data in the Peptide Groups page in text format.
  • filename_Protein.txt: Displays the data in the Proteins page in text format.
  • filename_PeptideSpectrumMatch.txt: Displays the data in the PSMs page in text format.
  • filename_MSnSpectrumInfo.txt: Displays the data in the MS/MS Spectrum page in text format.
