Protein Database | Specifies the sequence database to be searched. |
Comet Params File | The parameter file for Comet. Leave this empty to use the default parameters for the installed version of Comet. Insert the text of a custom parameter file if any changes should be used. |

N-Terminal Modification | Select any known or suspected N-terminal modification. Dynamic modifications are those which may or may not be present. |
C-Terminal Modification | Select any known or suspected C-terminal modification. Dynamic modifications are those which may or may not be present. |
Peptide N-Terminus | Static modification for the N-terminus of the peptide used during the search. Static modifications are applied universally to every instance of the specified residue(s) or terminus. |
Peptide C-Terminus | Static modification for the C-terminus of the peptide used during the search. Static modifications are applied universally to every instance of the specified residue(s) or terminus. |
Static Modification | Select any known or suspected modification. Static modifications are applied universally to every instance of the specified residue(s) or terminus. |
