The Protein Grouping node groups proteins according to the peptide sequences identified for the protein. It adds a Master Protein Accessions column to the Peptide Groups page of the report that lists the accession numbers of each master protein.

NOTE

Thermo Fisher Scientific strongly recommends that you filter out at least the low-confidence peptides with the Peptide and Protein Filter node before you use the Protein Grouping node to group proteins. If you group proteins without filtering these peptides, they might impair the ability of the application to find the proteins to group.

For workflow information, see Number of unique Peptides Column on the Proteins page.

The following table describes the parameter for the Protein Grouping node.

Protein Grouping node parameter

Parameter

Definition

Apply Strict Parsimony Principle

Determines whether all protein groups that are not strictly necessary to explain the identified peptides should be removed from the report.

  • (Default) True: Removes all protein groups that are not strictly necessary to explain the identified peptides.
  • False: Retains all protein groups that are not strictly necessary to explain the identified peptides.
