You can create new chemical modifications and add them to the Chemical Modifications view. For example, you might have a new or experimental label that you want to add to the list of chemical modifications.

Procedure

  1. Do one of the following:
  2. Select Administration > Maintain Chemical Modifications.
  3. Select Maintain Chemical Modifications .
  4. The Chemical Modifications view opens.
  5. At the top of the modification table, select Add.
  6. The Add Chemical Modification dialog box opens.
  7. At the top of the dialog box, do the following:
  8. In the Name box, enter the name of the modification.
  9. In the Abbreviation box, enter an abbreviation for the modifications.
  10. On the General page of the dialog box, enter the modification position, the delta mass, the chemical substitution, and the leaving group in the corresponding text boxes.
  11. In the Amino Acid Sites table, specify the target amino acids and the classification of the modification at that site as follows:
  12. To add a new row, select the lowest row in the amino acids sites table, and press Enter.
  13. To delete a row, select it and press Delete.
  14. If the chemical modification exhibits either a neutral loss or an immonium-type ion in the MS/MS spectrum, add this information on the Neutral Losses page and the Diagnostic Ions page, respectively.
  15. This feature is used by the Fragment Match Spectrum to label these diagnostic ions in the spectrum.
  16. To accept the new modifications, select OK.
  17. The Crosslinking tab is reserved for the definition of cross-linkers used by the XlinkX nodes for Proteome Discoverer.
