You can exclude individual entries from a FASTA file.

Procedure

  1. Select Tools > FASTA Database Utilities.
  2. In the FASTA Database Utilities dialog box, select the Compile FASTA Databasetab.
  3. In the Original box, do one of the following:
  4. Locate the FASTA database that contains the protein that you want to remove.
  5. Enter its path and name.
  6. In the Please Select a FASTA Database dialog box, select Open.
  7. In the Target box, do one of the following:
  8. Locate the output FASTA file.
  9. Enter its path and name.
  10. In the Save/Add to FASTA File dialog box, select the file, verify that the file extension is .fasta, and then select Save.
  11. Select the Ignore Case of References Strings checkbox.
  12. Select above the Step 1: String(s) to Include box.
  13. A line to specify the first set of conditions now appears in the box.
  14. Select the first line in the Select Operator column, and select Contains if it is not already selected.
  15. NOTE

    Leave the first line in the Condition column blank.

  16. Select above the Step 2: String(s) to Exclude From the Results of Step 1 box.
  17. A line to specify the first set of conditions now appears in the box.
  18. Select the first line in the Select Operator column, and select Contains.
  19. In the first line of the Condition column, enter the protein reference or sequence that you want to remove.
  20. Select Compile Database.
  21. The compiling process creates the target FASTA file that excludes protein entries that match the condition.
