When you open a template file, either standard or custom, the Proteome Discoverer application validates the file's parameter settings and displays the selected workflow in the Workflow Tree pane of the Workflow Editor. The name of the workflow appears in the Workflow box, and a description of the workflow (if provided) appears in the Description box. The application uses warning symbols to indicate outdated nodes and to display error information in the Current Workflow Issues pane.

If the application cannot open a selected file, it displays a message box with information about the issue. The application cannot load files that cannot be updated, are read-only or invalid, or were created with a newer version of the Proteome Discoverer application.

Workflow warning symbols

Description

Indicates an outdated node or parameter version.

This symbol indicates that the version of the node that was used when the template was created has been superseded by a later version in the current Proteome Discoverer application. When you save or re-save the workflow, the application automatically updates the node to the latest version.

NOTE If the parameters of the old node were not default parameters, make sure you go into new node and adjust parameters. Then, delete the old node.

Indicates missing parameter settings.

An exclamation point inside a blue warning circle indicates that one or more of the parameter settings for the node are missing. For example, a missing FASTA file.

Indicates a node that is no longer available for the given workflow.

A blocked gear (or settings) symbol indicates that the workflow contains a node that is no longer available for the given workflow because it is outdated, not currently installed yet, or unlicensed.

If this warning symbol is attached to a node, the application cannot update the node because it does not have a valid license, or it has been replaced by a different node. In these cases, the application does not permit you to save the workflow.

When you open a workflow that contains an unavailable node, a Current Workflow Issues pane opens beneath the Workflow Tree pane.

Current Workflow Issues pane

The Current Workflow Issues pane has four columns:

  • Node Name: Displays the name of the node that has an erroneous setting.
  • Issue Description: Displays information about the problem that the application encountered in the workflow.
  • Parameter Name: Displays the name of the parameter with the erroneous setting.
  • Value: Displays a specific value that the application is searching for but cannot find.

When a warning symbol is attached to a node, the application automatically updates the node with the correct version and saves the previous parameter values in the updated node. It does not include node parameters that are no longer available, and it adds any new parameters set to their default values.

If the Parameter column and the Value column indicate a problem with the parameter settings, enter the correct parameter settings in the Parameters pane.
