Procedure

1. Go to https://www.uniprot.org/.
2. Select Proteomes.
3. To download the Homo sapiens FASTA file, complete the following:
1. In the search field, enter homo sapiens, and select Search.
2. Select UP000005640.
3. On the left side of the page, select Reviewed.
4. Select Download.
4. In the dialog box, do the following for the Homo sapiens FASTA file:
1. Keep the Download All option.
2. For Format, select Format FASTA (canonical & isoform).
3. Select the Uncompressed option, and select Go.
5. Save the Homo sapiens FASTA file.
6. To download the E. coli FASTA file, complete the following:
1. In the search field, enter escherichia coli, and select Search.
2. Select UP000000625.
3. On the left side of the page, select Reviewed.
4. Select Download.
7. In the dialog box, do the following for the E. coli FASTA file:
1. Keep the Download All option.
2. For Format, select Format FASTA (canonical & isoform).
3. Select the Uncompressed option, and select Go.
8. Save the E. coli FASTA file.
9. After the E. coli file download is complete, open the Proteome Discoverer 3.1 application.
10. On the Start Page, select Administration > Maintain FASTA files.
11. In the FASTA Files view, select Add.
12. Select the file that you downloaded from UniProt.
13. The application indexes the file and adds it to the list of available databases.
13. Continue with Create the study.
