The following table describes the parameters in the Variable Modifications for Intact and Peptide Analysis pane in the Protein Sequence Editor.

Max # Modifications area | |
Intact Protein | Displays the maximum number of variable modifications to assign to the protein sequence for Intact Mass Analysis. Range: 0 to 10; default value: 2 The maximum number of modifications does not include glycosylations. |
Peptide Mapping | Displays the maximum number of variable modifications to assign to the protein sequence for Peptide Mapping Analysis. Range: 0 to 8; default value: 1 The maximum number of modifications does not include glycosylations. |

N, O Glycan (dropdown list) | Specifies the glycan database (if any) to use in the glycosylation search:
Note: The application supports N-linked glycans for both Peptide Mapping Analysis and Intact Mass Analysis, but O-linked glycans are included for Peptide Mapping Analysis only. |
Modifications/Modifications Selected for Search area | |
Modifications (left side panel) | Lists the N-terminal, C-terminal, and side-chain modifications available to assign to the protein sequence. |
Modifications Selected for Search (right side panel) | Lists the N-terminal, C-terminal, and side-chain modifications currently assigned to the protein sequence. |
Mono. Mass | Displays the monoisotopic mass of the selected modification. |
Avg. Mass | Displays the average mass of the selected modification. |
Residues (Side Chain area) | Displays the amino acid letter code(s) for the residue(s) associated with the selected modification. |
