The following table describes the parameters in the Protein Sequence Editor.

Protein Sequence Editor parameters

Parameter

Description

Protein Sequence Information pane

Target Protein area

Displays parameters for the entire protein.

Name

Displays the name of the protein sequence.

Description

Displays the description of the protein sequence.

Category

Displays the category of the protein sequence.

Monoisotopic Mass

Read-only. Displays the monoisotopic mass of the protein.

Average Mass

Read-only. Displays the average mass of the protein.

Formula

Read-only. Displays the molecular formula of the protein.

Chain area

Displays parameters for a specific chain in the protein.

Chain (dropdown list)

Displays the number assigned to each chain in the protein.

Select a chain number from the dropdown list to display its specific properties in the Chain area.

Monoisotopic Mass

Displays the monoisotopic mass of the chain selected in the Chain list.

Average Mass

Displays the average mass of the chain selected in the Chain list.

Protein Sequence Map pane

Displays the entire protein sequence (all added chains) using the single-letter amino acid codes.

Residue Properties and Modifications box

Displays the static modifications you can assign to specific residues.

To open the Residue Properties and Modifications dialog box, place your cursor to the left of a residue in the Protein Sequence Map and double-click.

Disulfide Link Definitions pane

Displays the disulfide bonds defined for the sequence.

Note: The Disulfide Link Definitions pane is enabled only for sequences with the "Intact Protein" category only.

Manual Input Protein Sequence pane

Chain Name

Displays the name of the chain in the protein sequence.

(Sequence editor box)

Provides an area for you to type or paste the new chain information.

Variable Modifications for Intact and Peptide Analysis pane

Displays the variable modifications you can assign to the N-terminal, C-terminal, or side-chain residues for sequences with the "Peptide Mapping" or "Intact Mass" category.

Site-Specific Variable Modifications for Top Down Analysis pane

Displays the variable modifications you can use to create proteoforms for sequences with the "Top Down" category.

Modification Editor pane

Displays information boxes for you to add or delete custom modifications.

Protein Sequence Editor commands

Description

Import Fasta File

Imports a protein sequence directly from a FASTA file.

Define Modification List

Opens the Define Modification List dialog box.

Save

Saves the changes to a sequence under its existing name.

Save As New

Opens the Save As New dialog box to save the sequence under a new name.

Cancel

Closes the Protein Sequence Editor without saving any changes.
